Root and stem anatomy differ chiefly in the position of xylem relative to the centre (exarch vs endarch) and in the arrangement of the vascular bundles (radial vs conjoint) and the pith.

Two clear anatomical differences between the (dicot) stem and root are:

  1. Position/arrangement of xylem: In the root, the protoxylem lies towards the periphery and the metaxylem towards the centre — this is called exarch xylem. In the stem, it is the reverse: protoxylem lies towards the centre and metaxylem towards the periphery — this is called endarch xylem.

  2. Arrangement of vascular tissue and pith: In the root, xylem and phloem are arranged on different radii, alternating with each other (radial vascular bundles), and a well-developed pith is usually absent or very small. In the stem, xylem and phloem lie on the same radius, forming conjoint, collateral vascular bundles arranged in a ring around a large, well-developed central pith.
