The mitochondrial matrix carries out the link reaction and citric acid cycle, while the inner membrane carries out the electron transport system and ATP synthesis.

Aerobic respiration inside the mitochondrion unfolds across two distinct locations, each responsible for a different stage of the overall process.

In the matrix: Pyruvic acid, transported in from the cytoplasm where it was formed by glycolysis, first undergoes the link reaction — oxidative decarboxylation catalysed by pyruvate dehydrogenase, converting it to acetyl CoA with the release of CO2 and the formation of NADH. The acetyl CoA then enters the citric acid cycle, which is also located in the matrix. Here, the acetyl group condenses with oxaloacetic acid to form citric acid, and a sequence of oxidation and decarboxylation steps completely breaks it down, releasing further CO2, generating a small amount of ATP directly (via GTP, at the succinyl-CoA to succinic acid step), and producing a substantial pool of NADH and FADH2.

By the end of these matrix-based reactions, glucose has been fully broken down to CO2, and eight molecules of NADH and two of FADH2 have been generated overall (counting glycolysis), but only a small amount of ATP has actually been made so far. …
