The Bt toxin crystals do not kill the bacteria because the toxin is produced in an inactive form (protoxin) that only becomes active inside the alkaline gut of specific insect larvae.

The question touches on a fascinating survival strategy used by the bacterium Bacillus thuringiensis (Bt).
