DNA is negatively charged due to the phosphate groups in its backbone; this property is exploited to separate DNA fragments by gel electrophoresis.

Charge on DNA:

Every nucleotide of DNA contains a phosphate group linked through a phosphodiester bond. At physiological pH, the phosphate groups ionise and lose H+, giving each phosphate a negative charge. Since the sugar-phosphate backbone runs the entire length of the DNA molecule, the whole DNA fragment carries an overall net negative charge.
