'Bt' in Bt cotton refers to the soil bacterium Bacillus thuringiensis, whose insecticidal crystal toxin (cry) genes are inserted into the cotton genome.

Bacillus thuringiensis is a soil bacterium that produces crystal (Cry) proteins during a particular phase of its growth. These Cry proteins are toxic to specific groups of insects -- different Bt strains/cry genes are toxic to different insect orders (e.g. cry IAc, cry II Ab for cotton bollworms; cry IAb for corn borer).
