Gel electrophoresis separates DNA fragments by size, using the fact that DNA (negatively charged) migrates through a porous gel under an applied electric field.

DNA fragments (generated e.g. by restriction digestion) are loaded into wells of an agarose gel and an electric current is passed through the gel. Since DNA molecules are negatively charged (due to the phosphate backbone), they migrate towards the anode (positive electrode) through the pores of the gel matrix.
