RFLP exploits individual-to-individual differences in restriction-enzyme cut sites to distinguish DNA samples — the basis of DNA fingerprinting.

When genomic DNA is digested with a specific restriction endonuclease, it is cut wherever the enzyme's recognition sequence occurs, producing a set of fragments of characteristic lengths. Because individuals differ slightly in their DNA sequence (due to mutations, including in non-coding repetitive/VNTR regions), a restriction site present in one individual's DNA may be absent in another's — so the same enzyme cutting different individuals' DNA yields fragments of different lengths. This individual-specific fragment-length pattern is called Restriction Fragment Length Polymorphism (RFLP).
